This was the Navy's first Inter Services match in three years and they had opportunities in a match that could have gone either way.
Jade Widdows was denied by a superb save while a quick free-kick routine in the second half resulted in a terrific goal-line clearance.
The RAF also could have had more than two on the scoresheet as Mollie Lambert's corner was deflected onto the crossbar and Zara McIntosh fired straight at the goalkeeper from a good position.
The win gives the Air Force a step towards the title with the Navy hoping for an Army win in Aldershot next week.
